Rough Trade East (although a tad pricey)
the one in the basement of second layer
that specializes in noise and alternative stuff too...the guy who runs it is decent too, really helpful

They are my favourites. Sister Ray, Rough Trade East and others are good but I wouldn't care too much if they weren't there.
The Music & Video Exchanges are pretty good too if you've got time. Can find some cheap/rare stuff. Ones in Notting Hill/Camden/Soho/probably elsewhere.
